New Radio-keep amp or bypass?

All,
The factory Clarion is failing and I don't want to get it repaired because I already took out my ancient and not-versatile CD player and put in a cup/coin holder. I like some of the new Alpine head units because of their iPod integration.
When the new head unit gets installed, should I wire it to the amp under the seat or bypass the amp and just wire the front and rears to the new head unit?
