Bimmers must have suspect ECUs!!! I've been trying to help my brother sort out a stalling problem on his 1993 325; he eventually took it to the dealer and $300+ of scans later they told him they thought the problem was the ECU, but would not guarantee that a new $1400 part would fix his problem (which does sound somewhat similar to what you are experiencing). I told him that sounded like a stab in the dark and not to waste his money.
Since he picked up a used ECU on his own, which has yet to be installed, the car has been running perfectly, including a recent 12-hour trip. The fact that the dealer was so insistent on the new ECU as the solution has raised a large doubt in my mind about their ECUs - perhaps they have known solder connection problems like our 9000's headlight relays or capacitor problems like our cruise controls and CD players. On the other hand, exercising many of the connections in the testing could have been what fixed the problem.
