The Trionic cuts back on timing and, when necessary, boost when it detects pre-knock. The warmer a car gets, the more likely to knock. As I noted in a post above, there are a lot of things that can cause the engine to knock. If the compression is high, the engine is more prone to knock. If there are hotspots in the cylinder due to wear or carbon, it will be more prone to knock. Just being warmer means the intake charge is warmer, and therefore more likely to knock.
Try running a higher octane fuel if you can. If that fixes it, then you know it's a pre-knock issue. Other than that, it's a tough call. If you've got a minor vacuum leak, that can cause leaner running that will cause knock. A peek at the spark plugs will let you know if you're running lean. It could even be that with your mods, you're running low of fuel pressure and flow, and that's leaning the mixture out just enough to make the engine prone to knock. Since it happens intermittently, it sounds like you're on the hairy edge - sometimes it trips, sometimes it's OK.
