I have four old 9000 timing chains sitting on my workbench (I was measuring them and comparing to tensioner extension). One chain is an open link chain (wind-in type), and has no markings, as these don't apply unless the timing cover is off and an endless chain is being installed. The other three chains have the appropriately-separated links marked in either yellow, orange, or brown. These were all taken out by me over the years and replaced with new endless chains, and every one of them had markings.

Of course, if I hadn't done this work myself, or used open chains and left worn old guides in I might never have known this.

Without the markings, installing a chain on the camshaft end would be no problem and hard to screw-up (sixteen inclusive chain teeth from one camshaft sprocket line - clearly visible in picture - to that on the other one). But, how many links to the appropriate tooth on the crankshaft sprocket? Do you know? (It's fifty-five links, or sprocket teeth, on the non-tensioner side). Well, the mark tells you where that is. Otherwise, you would have to count (if you knew the number) and then of course you would have to mark it. If you are installing the chain, that is. Without the marked link, it's easy to install the chain one link too loose. Everything may run just fine for a while, but the tensioner will likely be at almost full extension, and, bummer, on a new chain! That is why the marks are there. Check Bentley, Haynes, Mitchell, or Saab.

With respect to the flywheel mark sometimes not lining up with the gunsight at TDC, this it what that means: The camshaft/end bearing cap marks are not quite lined up; the chain has some stretch; chain was installed one tooth off; or, some of each.
