There's no way that should happen. Both electric pumps are fed from the same relay, which is either on or off.
Are you sure the connections are correct on the main pump? On the pre-pump?
Black is almost universally the negative or ground side of the circuit, so make sure that the black wire goes to the "-" terminal on the pump, and the other color wire onto the "+" connection.
The fuel pump system is similar enough between the 900 and 9000 that the 900 book should be fine.
