If you've disconnected the battery recently it takes a while for the ECU to "relearn" how to idle. The symptoms you describe sound like the learning process, when it will drop from normal idle speed to stalling or nearly stalling for no apparent reason. This annoying problem fixes itself after a few trips.
Vacuum lines should be inspected and replaced if needed. There a vacuum line connection at the charcoal cannister that you can check by removing the right turn signal light. At the PCV valve, air should flow only in the direction of the intake manifold. At the left rear corner of the valve cover, does the plastic hose nipple fit snugly into the rubber grommet? You could have a leak there, and replacing the grommet is a cheap and easy DIY fix.
There's a wire (probably orange colored) that runs from the gear selector to the ECU pin #14. The pin is energized with 12 volts when the transmission is in reverse or any forward gear. This is how the ECU "knows" you have an automatic, and the software map increases the idle a little when in park or reverse. This probably isn't the source of your problem.
