The spare nipples ought to have little rubber covers on them - might be worth closing them off. You could do this by simply joining them one to the other with a short loop of silicone hose.
They can be used for temporary or permanent connection of, say a dash boost gauge, although when I fitted mine I tee'd off behind the radio instead. But before that I did find it useful to be able to hook up a gauge, run the tube out of the engine compartment and past the door seals so I could duct-tape the gauge to the top of the dash.
