The cabin vents are on the back of the C-pillars and water getting into them drains out through a tube behind the wheel well. If one of these tubes were to be plugged up or maybe even if the tube was split or disconnected, it might be able to find it's way to the underside of the rear seat--which is concave and a low point.
It's at least worth a look.
