Pages 53 and 54 of my '96 owner's manual have this:
"If the remote control does not work even if the battery is good, the code signal may be out of phase. With the remote control directed towards the car, press the left-hand button five times in succession."
and: "After changing the batteries, depress the left-hand button five times in succession with the remote control aimed at the vehicle so that the theft alarm will recognize the signals from the transmitter."
I was also looking for what fuse covers the anti-theft alarm system but the manual seems to completely pass over that. Maybe Fuse 16, also covering central locking?
Also, on Page 52: "When the anti-theft alarm has been set off, the car cannot be started as the starter motor, the fuel pump and the engine ignition system are disconnected."
And on Page 54, Situation 8, where three-circuit breaking (starter, fuel pump and engine management system) has occurred, shows LED would be flashing a double flash every second. (Normal alarm-armed operation is one flash every other second.)
The book seems to say unlocking the car with the key in either driver or passenger door will disarm the alarm system. One would presume that would cancel such a lockout, automatically, when you got back to the car and let yourself in so it's hard to see how yours could be in that situation.
A final thought: Could either the grey or black multi-connectors from the engine wiring harness to the body wiring and the ECU, under the "aquarium" cover, have somehow gone wrong when closing, maybe something closed in them, that would have bent some of the pins and messed up connections? That's a serious long-shot as I think they're fail-safe in the way they fit and latch, and you're also obviously a careful guy. (But hey, what has changed? That's one thing, and the fuses that came out and that you reinstalled is another.)
