It sounds like the problem is push rod from pedal to booster if the mstr cylinder and booster are an assembly you swapped in.
I'm not real familiar with the mounting, but it sounds like you could add
spacers where the assembly mounts to extend the length from the pedal.
I've run into this problem with clutch master in 99/900 where the only difference between 99 and 900 is the length of the rod from the pedal.
900 cylinder mounts in the 99, but once you push pedal a couple times the clutch won't engage due to push rod being too long.
