The final follow up - hopefully for now.
Went to my indy (European Motor Services) and we hooked up the ISAT. Once we dug through all the cables and hooked it up - we were able to read the codes from the ETS menu. Had a slew of codes from the old TB. We reset the codes and then restarted the car. It threw an additional code. E7950.

I used the ETS manual (workshop manual 2.5 Transmission)'s nice flow chart to follow all the diagnostic steps. This was a breeze. After about a minute I figured out the the vacuum routing on this car was incorrect - causing the safety valve to not close properly. This was due to the vacuum to the manifold and vacuum to the TB being swapped. No idea how that happened, could have happened just last week when I was mucking around (also did an chain tensioner so I pulled a lot of the stuff of the way.
So, ETS really ain't so bad... the code was accurate and diagnosed and solved quickly. I probably spent more time looking for a good intake diagram than I did diagnosing it.
I also had a CEL from the TCS system causing a 5 code flash (TPS sensor on a normal 9000) to be on. Of course, the ISAT wasn't able to communicate with the Trionic system, no idea why. Luckily CELs are as easy as pulling the battery off and working on some other cars in the meantime.
Battery back on - CEL gone.
Now to calibration - I have no idea how we got it to work. Again, using the ETS manual, we first reset the system to base values (CODE 971), then punched in the Calibration code (973), didn't work. Tried it a few more times randomly and cycled things a bunch and it finally kicked in. You know it's working because the TCS OFF (no TCS CTL light in 95's?) will come on, then you crank it. After a minute or so the revs went up, the revs went down and now the car drives great. I left out the half dozen "cannot communicate" messages and random glitching from the ISAT, whatever, just keep trying!
Pain in the ass to get working, took a bunch of tries, but we finally did it.
