The automatic isn't a strong point in any year 9000. There are some reports of the newer cars being a little more stout than the older cars, but I don't know that for sure.

Just because a car has an automatic tranny, that doesn't mean you shouldn't buy it. If you want or need an automatic over a manual, then go for it.

The automatic transmission in the 9000 is a trouble spot. It's reasonable to plan to do major work on the tranny in the 100K mile range. Some folks run them more, some get less. But if you plan that into your buy price, you'll be safe. Now, for most folks that means about 6 years between major work on the tranny - that's not too bad - all cars need work. And the manual transmission isn't trouble-free - they have problems, too, admittedly not as bad. But replacing a clutch on a 9000 isn't cheap.

The autoboxes worry-free up until they get old and break. That may sound silly at first, but think about it. It's not like they're always requiring work, or the car is always in the shop. They just have a shorter lifetime than other parts of the car, and that lifetime is still pretty good (100K+ miles).

Manual tranny cars get better gas mileage, and quicker, and in my opinion, are more fun to drive. If you don't have a preference between automatic or manual, get a manual. If you have the choice between a manual and automatic car, the auto should go for a couple of thousand dollars less to cover your risk.

But in some cases, automatics are a preference, or a necessity. Maybe you drive in stop and go traffic, and a manual would be just too much work, or the stop and go will eat the clutch up. If you've got severe knee problems (as my wife does), a manual is out of the question. So we have automatics, because the car is too good to rule out just because it (horrors!) may need to be fixed.

Given a choice, pick the manual. But don't rule out a car just based on the autobox. You can't predict the future. The tranny may last to 200K. Or you could pick a different car because it's got a manual, and the timing chain blows and takes out the engine. Cars break.
