I'll have to check my books, but I'm pretty sure only the manual has the back-up throttle cable - the automatic is fully drive-by-wire. HOWEVER, the automatic has a cable that runs from the throttle body to the automatic transmission to control the kick-down feature - where the tranny will drop to a lower gear if you floor the gas. Since you no longer have a cable connecting to the gas pedal, there is an actuator at the throttle body to drive this cable. If you see a cable that starts out going towards the right-hand side of the car (passenger side, US), then loop back towards the left and the tranny, that's the kick-down cable.
I don't think you were in limp-home mode. With water in the system ,who knows what was (and wasn't) working properly.
But I will go back and check my manuals, because I'm now doubting my memory.
