I'd get a good look at that fuel pump. The pickup could be clogged as well. If you are standing on the passenger side of your car and you've jumped the top slot to the bottom slot your pump should run all the time. If you jumper the top to the right slot it will only run with switched power...ie. when the key is on. If the jumper is in the constant power place, you should ALWAYS here the pump running...until your battery gives out. Check and see that it is. If you have jumped the relay, started the car and it runs, then stalls, check to see if the pump is still running. If not, give it a few good taps on the top and see what happens. If it starts up again, plan on getting a new pump. If the pump is still running, I would suspect the pickup or the filter as you've suggested. As well, just to cover all bases, are you sure there is enough gas in there?
What can happen with the pickup getting clogged is that fuel will somehow get through and fill the pump while sitting. The car gets started, that fuel starts to go through the system but the pump can't keep up with a running engine. It is as if you've simply sprayed carb cleaner into the intake. It will run for a few seconds and then simply run out of fuel. Check those things and let us know what you find.
