For the scraping noise I have one quick suggestion. Look and see if there are marks in the heater box (the big black box in the engine bay under the windshield) that look like they could have been made by the alternator. In at least three of the 99s I've owned over the years this has been a problem. Twice it was due to someone removing the support bracket from the driver's side engine mount. This is the bracket that goes from the head to the mount. Both of those cars had previously had AC. The bracket the AC compressor serves the same function as the standard bracket but was probably removed with the compressor when it was taken out of the car. The other car with the problem has a terribly worn front mount. This sound wouldn't replicate itself in the garage because the engine wasn't under load. As well, it didn't see to happen much past third gear. Just check it out and see it that might be the problem.
If you have an idle issue, then you will have other issues. Something isn't adjusted correctly. Check your timing and if possible, have the fuel adjusted as well. And of course the obvious things like plugs and wires, etc. should be replaced if they haven't been changed in a while. Some people will swear by them but I would also recommend you not use BOSCH plugs in the car. I could never get one to run right with them. NGKs all the way.
