Excessive exhaust noise does not necessarily come from a leak. A muffler with the guts blown out, or a non-stock muffler, can be plenty loud. I don't think the crossover chamber at the bottom of the downpipes has any guts in particular, but I've never looked, and have had a custom 2" system for years that is definitely louder than stock.
And as another mentioned, non-stock exhaust system mounting components may not insulate the noise as well as possible. Or a pipe rubbing on some body part, like where the downpipes pass through the bottom shield.

I'd be looking for a different muffler shop, preferably one used to doing custom exhausts. Leaks are relatively easy to find, but from your report I don't gather that they spent much effort bweyond looking for leaks to assess your problem and advise you thoroughly.
