Oh boy. That's no fun.
Happened to me years ago and since then, I remove the engine and transmission together. That means I have to deal with pulling out the driveshafts and losing one of those cussed needle bearings in the giant blob of grease (it seems every time), but I don't have to fuss with the input shaft.
That said, it's all about the angle. Have you blocked up the front of the transmission to achieve the correct angle as you guide the engine back? That's key.
And if it were me, I'd use an old gearbox driveshaft, center the clutch and tighten it down before mating the two up. It could be that things are slipping around too much with your method? Using the driveshaft will also ensure that the end of it will in fact slip into the pilot bearing.
This fall, I gotta pull the engine from my winter beater 96. Seems the balance shaft gear decided to give up the ghost. I thought I might just pull the engine this time around, since it's been so many years since I did it that way. Hope I don't regret it.
