Usually this is a simple problem. I used to have a part interest in an auto interior shoppe, and this is what we did, (and charged bunches for). There are usually 1 or several of 3 solutions:
1) Drain hoses are plugged. Identify the 2 or 4 drainage ports, and DO NOT USE A COAT HANGER! Use an air compressor with a blower attachement on each drainage hole, and then pour a bit of water down the line to prove if it is clear. Coathanger might puncture the line or get stuck and block the line. This is the most common problem!
2) Rubber in moonroof has gotten dry. Get spray silicon spray at any automotive shoppe. If you pay more than $6 then you are paying too much. Once a day for a week, spray the rubber pieces to rehydrate them. Also use this stuff on window rubber, etc... to keep it young and full of life. Use it on new cars too to prevent weathering. MAKE SURE TO KEEP THIS STUFF OFF THE PAINT. It might dissolve it, although it is fairly mild stuff. Second most common.
3) Rubber is ripped. Replace and ensure its long life spray with silicon spray, as above. Unusual but it happens.
