97 turbo missing badly, new igniton installed

Low milage '97 900SE Turbo has off again/on again ignition problems, even after a whole new Saab ignition system was installed less than 50 miles ago. Car isn't driven often but last Sat. night it was in stop and go traffic on the Richmond Bridge which caused it to continually lose power and eventually stop. After the engine was off for a couple of minutes it would start with normal power but then go through the process again within 2-3 minutes.
When the problem starts the engine won't go over 2000 rpms although the turbo gauge will sometimes jump up to almost the red zone. At this point the engine runs smoother idling at 1000 rpms, however even at idle it will eventually stop altogether. The Check Engine light is on at this point, but during the critical times it starts blinking.
As I said the ignition system was diagnosed and replaced by an indie mechanic on San Pablo last month. I am considering taking the car to the Saab dealership in Oakland (not the original dealer) and having their shop look at it. Even though I swore off dealership repairs because of the higher costs involved.
Two other things, the neutral safety switch is bad but other that starting in 3rd gear sometimes, it has not caused any problems, even when driven across country and back last December. Also, the Check Brakelight comes on at engine start although both lamps appear to be working.
Two questions: any ideas what the problem might be? And should I go back to the indie shop or head for the dealership?
