There's almost unlimited information on this topic if you search this bulletin board our read Richard Bevan's guide: http://www.saabnet.com/sites/richard.bevan/
The short answer, assuming you have a 5-door and not the convertible:
Dash: 3.5"
Door, mounting directly to the sheet metal: 6.5", but 6.25-6.75" will work.
Door, using the plastic brackets that come with the AS-2: 5.25" or so
Rear: 6x9"
The door speaker areas are USUALLY pre-wired to the passenger inside kick panel, where Saab's AS-2 upgrade (standard on SE) includes an amp to drive those speakers. The amp and speakers with the AS-2 are mid and low frequencies only.
You are out of luck if you want to use the wheel-mounted controls or the SID with an aftermarket stereo. The stereo potion of the SID will be blank, and I think the controls are removable. There are facias available to facilitate mounting a DIN size stereo in the oversized hole.
And the answer to the MOST asked question on the bulletin board: the trunk connector for the CD Changer in 1999- cars is SAAB proprietary and NOBODY has figured out how to use anything except the factory supplied CD Changer with the factory stereo. Additionally, the factory CD Changer MUST be mated to the car by the SAAB Tech-2 service tool (available at the dealer or for around $3000 you can get your own.)
