After you push the pistons back and insert new pads, you must pump the brakes to move the pads back up to the rotors. This SHOULD be done before lowering the wheels to the ground, a safety issue.
It will take a while for the new pads to be seasoned, until then the braking will be reduced and care must be taken as traffic situations evolve to avoid an accident from lack of braking effort. With new pads on old rotors, this could take longer as well.
So do some deiberate driving in low traffic to work the pads in. Intil then the new pads can feel spongy because of the pads alone. It does not make sense that there would be any problems with the hydraulics.
