You don't want the stock crappy 3.5s competing with your new tweeters. There is something to be said for having some midrange in the dash, but I would do that in one of two ways:
1) Get/make yourself a set of 3-way crossovers, and get a set of single-driver 3.5" component speakers. Put bass to your 6.5s in the door, midrange to your 3.5s, and high frequencies to the tweeters, which you can mount somewhere else (as long as they're at about head height for good imaging).
2) Get/make/modify your 2-way crossovers with a lower crossover frequency (maybe 1-2 kHz?) and use a set of new, good quality 2-way 3.5s instead of your component tweeters. This will give you more full sound in the dash and leave just the bass in the door.
I think either of the options above would sound fantastic. Short of that, putting the tweeters in the dash still sounds much, much better than the stock system.
