You should read Richard Bevan's guide in the FAQ section of this site to get ideas for what you want to do.
I put Infinity Reference 605cs components in, with the 6.5 midbass in the doors and the tweeters in the dash, in place of the original 3.5 (crappy) speakers. I mounted the crossovers behind the passenger kickpanel. I'm driving them with a 2-channel Xtant amp that sits inside my spare tire.
I bought an 8-pin DIN to run from the preout jack on the head unit, and soldered that to a four-conductor wire (left, right, signal ground, and amp on) that runs back to the amp. Ran a power cable (with separate fuse right next to battery) from the battery to the amp. Speaker wire from the amp to the crossovers, and from the crossovers direct to the tweeters. I used the pre-existing wiring to get from the kickpanel to the door speakers.
Finally, I replaced the rear 6x9 speakers with Pioneer TS-A6985 for less distortion and higher sensitivity (allows me to get more bass without driving them off an amp).
Components: $70, ebay
Amp: free (perk of working at an acoustic engineering company :) )
Rear 6x9: $40, ebay
Other miscellaneous wire, hardware, etc: about $20
Cost of Saab upgrade that can't sound nearly as good: $642.
