I ran into this problem when I put Bilstine HD struts in my 1998 900s and the problem turned out pretty simple. The problem with my strut noise was their was a build up of paint on the shocks and when I put them in the "threaded sleeve nut" that is used to tighten the strut into the strut tower got tight but it was tight aginst paint and as soon as I took it out the paint flacked off and now the strut was loose int he tower which is what caused the noise. I took them out, used a wire brush to take the pain off the bottom end and then put lock tight on the threads. It means pretty much redoing the front all over again but it was worth it and no noise anymore.
To get the lower ball joint off you have to undo the bolt holding the front sway bar to the controal arm then turn the wheel so that you get the most access to the top of the bolt. Take off the nut and get a brass rod (soft metal so it won't mar up the controal arm)about 4 inches long worked for me and hit the top of the ball joint with some force and it should come off. This is what is was on my 98 900s so I think it will be pretty much the same for you.
