Are they really warped (run-out of the rotor out of spec) or is there pad material deposited on one or two sections of the rotor giving a different coefficient of friction and thus the feel of warped rotors?
As for new pads with rotors, I have read that it is generally better to break in pads with seasoned rotors and rotors with seasoned pads. But sometimes that doesn't work.
Be gentle to the brakes for a couple hundred miles if you replace both.
