Help! tranny problems (long)

97' 900 SET 5-spd
Changed tranny oil today, tried a bolt at the bottom of the tranny, next to the downpipe. Realized it was the wrong one after tightening it w/ a hammer and wrench!! Didn't think anything of it until I let the excess syntheic fluid out of the upped drain. Took it for a ride and realized it was rough getting into a all gears, 3rd grinded a little one time and reverse I couldn't get into. Also the clutch had double the play and it engaged barely off the floor. Before the clutch engaged about half way and had little play.
At this point i was pissed for making an idiotic move. I loosened the bolt i tightened and got nothing, couldn't put it in reverse while off w/o alot of resistance and a thud. Messed w/ the bolt again and it felt better than before, every gear including reverse was perfect. Parked car for 30 min, decided to go get gas. Car was back to the same as before, it feels as the gears are aligned correctly, what did i get myself into?
