Flooded Car-Chapter 3- need advice (long)

I had the car towed to the inde I use (after hassle from the insurance adjuster who decided that I should set up the tow a day after he said he would take care of it...).
The inde said the flood repairs would cost about $1000. He didn't see the need to replace the ECU and interior carpets because there was no water in the cabin. This was suggested by the dealer as "standard" for flooded cars, but also jacked up the estimate by about $1200.
The inde also said the water pump was "noisy" and I need a clutch cable. This would total about $500. I am nervous, however, to make the investment in all of these repairs b/c of the flood.
Does anyone have any words of wisdom on the risk of keeping a "flood" car?
BTW, the inde said the car runs and drives O.K. with just a low idle due to water damage; visually its good.
