Car flood - Update #2

Soo.. Insurance adjuster came yesterday and took a look at my ride. He's offering $7800 and they take the car, $5800 and they leave it. Checked CT state law, and I need to get it inspected by a salvage station in order to drive the car. From my last update 3 days ago, the alarm system is back to now working, or rather, reset itself somehow and no will not accept my key. Drivers seat controls do work so I'm going to go ahead and take the seat out today to further dry the car, get at the computer underneath, etc.
Need help though, what are some things I should be looking into right now considering alarm is kind of screwy? Where is the alarm computer located?
Also, I am going to take it to a mechanic very shortly to check out the engine, make sure there isn't water in it, drain any water out of muffler, etc. Again, when I turned the key on wednesday, first time it made a strange 'thump' second time, the engine kept on turning but never caught. What would be the cause of this or what do I need to have checked. I certainly have hope to have this car back on the road again, I think she can handle it, but I want to be careful of not throwing my money away.
The fact that others have been UBoat captains and still drove 100k miles gives me great hope. Thanks for the support guys.
