I just solved my leak problem last weekend. I found that the seal had separated from the lip of the hatch at the point it start down to the bumper. The water gets inside the seal and leaks into a valley underneath the plastic cover on the bottom of the hatch opening. There is a weep hole there that drains into the body and believe it or not, the water seaps out of the metal seam on the inside into the trunk.
It took me two years to find this leak and damn am I happy!
