Need Help w/ Clutch cable repair

I am in the middle of my clutch repair. I have replaced the cable but I am still not able to shift (in any gear) with the ignition on.
Also, does anyone have some insight as to how the cable is attached to the transmission housing. Like an idiot I did not make a mental note when taking the old one off and my 3 year old insisted on helping well. Does the rubber nipple come through from backside?
I am hoping this is not something more than just the cable. When I recieved the new cable it was at least an inch shorter and I assumed that this was due to the old one stretching.
Any and all insight is much appreciated.
