The T5's and T7's have an idle air control function, integral to the TB on the T7's, that is used by the ECU to control these things. The ECU increases air flow 1/2 second before turning on the fans or the A/C compressor. That will create a grunt or shudder. But if you really do have an RPM drop, then perhaps you need to clean the TB, as deposits might be interfering with the movement of the motorized throttle plate.
If the old DI failed at highway speeds, the CAT may be destroyed. That would throw a CEL soon enough, but I do not know if it would create a restriction that could create the problem that you are describing.
Problems with plugs or injector fouling could make a marginal problem worse.
