Have your indie get under there and re-torque the subframe bolts. They loosen up over time and can give a slight 'thunk' under light accel or braking. An engine or trans mount is fairly easy to diagnose.
FWIW, I had the mounts on my '95 SET replaced at about 120k as a preventative measure, with over 140k on yours that might not be a bad idea.
