Tonneau Cover noise while CLOSING

I'm familiar with the classic tonneau cover failure while the cover is opening. Now mine is making gear grinding noises as it finishes closing and refusing to latch the cover all the way down. This is while opening, or closing the top.
While opening, I can get the top all the way down, but the cover doesn't fully latch, so I get a "Check Latches". If I keep grinding the gears I get a "Check Soft Top".
While closing, all goes well until the final latching of the cover, then the grinding, top stops moving and "Check Soft Top". Wait for that message to disappear, cycle closed a couple of times and I almost get the top all the way down (~6" to go) and it stops entirely.
Tonneau motor already has the brace. and the cover opens just fine, but it won't fully latch while raising or lowering the roof. Could it be as simple as a bad microswitch back there on the latches? I suspect not, the cover latches close, but don't snug the cover fully down.
I'm thinking I just need a trip to the dealer to reprogram. Any other ideas before I do that? I haven't pulled the motor, but the gear on the motor itself looks fine (I can see it with the motor released).
