Check the alignment of the shift linkage coupling. If that doesn't fix it to your satisfaction then replace the coupling. Of course, this is assuming your clutch is behaving normally.
I went through the same thing on my '95 SET. At around 60-70k I took it to the dealer to diagnose the third gear crunch, they diagnosed a bad third gear, ie., new trans. My extended warranty balked at the new trans and wanted to rebuild it instead. None of the normal transmission places would touch a Saab transmission so I ended up taking it to Dennis Sweeney Saab in Ligonier, PA, since they at least said they knew how to rebuild Saab transmissions. I left it for the weekend, but they had it done in an hour or so, just by re-aligning the shift bushing/coupling. I have 125k on the car now and it still shifts just fine.
