Hey...I've got the same problem. I was told there are two mechanisms in the tonneau motor, to raise the hard cover, and the cloth top. I've had estimates as high as $1,000 to fix it.
You can buy a whole new unit and do it yourself for about $400, I've also been told.
IMPORTANT: I kept manually raising/lowering mine for a while and then it got completely worn out so I've got a 3" open space in the back window--enough to let a little rain and lots of cold air in.
My humble advice--leave it alone and closed until you decide to diy or go to a Saab mechanic.
