The fuse on the stereo is on the back on the unit near where all the cable connections are. If you pull the stereo out of the dash and look at the back it will be on the bottom right hand side.
The antenna gets a signal from the stereo head unit to go up/down when the radio is on. If the stereo is set to CD or is off the antenna will not go up.
I don't expect changing out the wiring harness would be very easy. From what I remember the stereo wiring harness is part of a larger harness and you would probably have to pull the whole dash out to swap it out. Don't remember seeing a fuse on it anywhere and it would not a lot of fun and a lot of time spent if it is not the harness.
May not hurt to unplug the batter for 2-3 minutes to see if that does anything. Several years ago I couldn't get a CD to play but it went away after a "reboot"
