Sounds like you have broken the shear pin in the u-joint that connects your tonneau motor to the cover itself. Worst case scenario is that you shattered the whole u-joint, which I did twice in my '01 before I got rid of it.
What you need to do is cycle the top mechanism but you need to provide the power to get the tonneau to close. This will fool the system into thinking that everything is fine so that it will move on to the next cycle.
First off, make sure you tighten the valve behind the seat (if that is what you are referring to?) so that the hydraulic system is connected. Then, run the top cycle as if you were putting the top down. The system will raise the 5th bow, and unlock the tonneau cover (wait for the two flaps to open). Then, pull open the tonneau cover yourself and have someone continue to cycle the system so that the top stows into the storage bag. Once the two flaps close, lower the tonneau cover yourself and push down on it slightly. The latches should catch and it will lock down. You should be able to get into the trunk then.
To raise the top, do the opposite. Start the top cycle, wait for the cover to unlock, and pull it up yourself (otherwise the top will push it up and could damage the canvas). Let the top raise, then wait for the 5th bow to raise and lower the cover once the two flaps close. Apply some pressure to the cover so the latches can lock it down, and then let the whole thing finish.
I had to do this many times on mine...hopefully I got the order right. You just have to outsmart it!
