Some of those replacement antennas have extra length on the toothed plastic cable that catches on the gear to retract the antenna (so it will work in a variety of years, models, etc.) It sounds like perhaps the cable is too long (like Ron suggested) and so it is winding up down inside the mechanism as far is it can go, but there is too much in there for it to wind far enough to fully retract the antenna mast.
Since you don't have the original to compare it to in order to trim it to the right length, what you need to do is trim off the end of the plastic cable a length a little shorter than the amount the mast is still sticking up. For example, if the mast is still sticking out about 3", I would start by trimming 1" off the end and try it again. Odds are that will get it an inch or more closer to fully retracted. I suggest trimming in small increments because you want to get it just right and you can always trim more off, but once you cut too much off...
I had to do this once when replacing the mast. It sounds harder than it actually is. Just take your time and be patient.
