Yes, you can bring the car to the dealer for warranty work. As TG points out, they would only hassle you if there were a warranty claim that they could balme on the aftermarket parts. How I know this?
I took my '97 SETC in for loose strut mounts, and the dealer bounced the warranty claim, due to the Abbott springs. I successfully appealed to SCUSA, based on the fact that there is a 3+ year old service bulletin on the problem. If it were a head gasket, or drivetrain problem, you could have a potentially expensive problem. That's why I bought a stock ECU from a junkyard. A $400 insurance policy that I put in whenever the car went in for any major service (beyond oil changes) while under warranty.
