I've heard of the shift linkage breaking, but it's not terribly common. You can see the shift linkage pretty clearly under the hood, so if you have someone shift the car while you look at it, it should be fairly obvious if something is broken. The only part that's not easily visible from above is a rod that's connected to the transmission, right by the right-hand driveshaft. If everything looks intact, I'd start by aligning the linkage.
If you want to remove the whole thing to inspect it, It's not all that hard to get the shift linkage out. There's one bolt on top by the firewall that pinches the shift rod that comes from the shifter. There's a second bolt that attaches it to the shift rod that comes out of the transmission. Both are easily accessed from above. You'll have to go under the car to unclip the ball joint from the transmission, and then you can pull the whole shift linkage out from below. I just did this the other day on my 9-3.
