Dear Robert:
The lift motor for the tonneau is located in the passengers side of the trunk near the gas filler. It is HINGED, and releases when you pull the red lever to raise the top manually. This hinge bends and allows the motor to come out of alignment causing your noise. IF it hasn't been going on to long there is a brace available from Saab for about $10 that will fix the problem.
I welded mine, AND bypassed the computer for the top with a set of four (4) toggle switches.
The top mechanism on these is a real weak link.
