This sounds great!
The engine will probably come with the accessories stripped off, such as the water pump, PS pump, alternator etc. So I cannot see them sending if off with the old DI. They may have sold or used the old DI by now anyways. So they will tow in your Saab and then you pick it up with the engine replace. No basket of spare parts. They will probably leave on the old water pump. Your old AC and PS systems will be left intact. You could ask for a new style 9-3 lower rad hose if you are thinking that a Viggen IC is in your future, otherwise it does not matter. The trany will be off. Time to think about trany reseals, synthetic trany fluid and a new clutch as long as the labor costs are mostly already sunk. Clutch cable too? So play lets make a deal and see what they will to to help with the costs of these extras as long as you are a student with this huge expense. Did you not have some ongoing trany concerns as well. What happened with that I can't recall.
Another DI in the trunk would be cool, especially for someone doing long trips like yourself.
You absolutely want them to replace the engine rear seal!
