All brake fluid is synthetic, as it is not a distillation of some natural occuring substance. If you use silicone fluid that will trash the ABS pump.
Sounds like the master cylinder. I suggest new rubber parts for it.
Bleeding brakes with full strokes of the petal to the floor can cause the piston cups to fail as they stroke over areas seldom used which can have corrosion deposits. When brakes are bleed placing a block behind the petal to limit travel is good practice.
Warped discs could increase the required petal stroke, but that would be obvious.
