Sorry about the misunderstanding of the problem.
I think this one is easy. Its HAS to do with the auto temp control unit.
As far as I know, the compressor hardly shuts down for cabin temperature reasons. The way the temp in the cabin is controlled is by mixing warm air created by the coolant temperature. The reason being is that even on cold days, the compressor works and removes moisture from the air entering the cabin. Otherwise it will be difficult to defog your windows. I drive with the Auto mode (comp on ) year around.
The only time I have seen the compressor not work is when the car is cold (no hot coolant available for hot air) and the setting is higher than the ambient. For example, early in the morning you set the auto temp on 80F and its 55f outside. The compressor will NOT kick in until the coolant can provide enough heating for a mixed air of 80f to the cabin.
In other words they dont wont you to freeze before it can physically provide you with 80f air. In this scenario, the fan almost shuts down as well in order no to pump cold air in the cabin.
In conclusion (in my opinion) the compressor doesnt shut down at all unless its protecting itself (hi press, hi temp,low pressure, evaportor freezing) or waiting for the coolant to warm up.
In my opinion, you have temp control issue.
