Those are two very different cars...
The '96 900S AT is slower (without turbo) but the auto trans is fairly bulletproof. It's MUCH better than the C900 auto trans that's for sure. '96 and later cars are also OBD-II so they have slightly more emissions equipment and are a little more prone to "check engine" lights (nothing to be scared about, but make sure the light isn't on when you test drive it).
The '95 900SE 5sp is faster (turbo = good) but the manual trans have had their problems. This has ALWAYS been Saab's achilles heel!! Test drive it thoroughly and make sure all the gears engage smoothly, ESPECIALLY reverse! Is the clutch pedal too stiff? Is the tranny leaking or whining when in low gears? These are all things to be aware of... If you get a good one and you like to drive a stick then your experience will be positive... but if you get an abused tranny you're in for a world of hurt and repair bills.
Once again, these are two entirely different cars... Test drive both and/or have a Saab mechanic check them out THOROUGHLY (for a slight fee usually an hour of labor) before you buy.
I don't know much about 9000's never having owned one, but I hear they have their own issues and they can be rather expensive to maintain since they were never sold in large numbers and thus the parts are more rare.
