you have to "bed-in" the pads before use, by driving around and braking, slowly building to higher speeds, like 30 mph, WITHOUT actually coming to a stop, do this for a mile or so if possible. This heats up the pads and rotors, gets the "new" off of them, and lets them each conform to the other's shape. If you just drive away, you could potentially heat up the pads, then when you come to a full stop, some pad material will "melt" onto the rotor, giving it an uneven surface, hence the pulsing.
p.s., I also concur with Steve-95 and xq, these all could be causes.
