even though the car has a boo boo its not going to heal
get some 150 grit sand paper and sand the ba jesus out of the spot, then after the spots good and sanded dump alcohol on it, heck use peroxide if you want.
read the can of primer and make sure its direct to metal, after the spots dry from liquid spray a coat on, wait until an hour or 2 then spray another coat. thats it 2 coats is all you need, now wait 24 hours or even 34 hours
then get 200 grit sand paper and lightly sand the surface of the primer, scuff up the entire spot, do not sand so hard the bare metal shows. then dump some hydro peroxide on it or alcohol or water, pee what ever you have on hand to dust the spot off as in getting it free from debree. wait an hour or so for the liquid to dry then use the finish paint.
a note, before priming make sure no signs of rust is visiable. it must be shiny metal scuffed up with sand paper before the primer.
adhesion, thats the key
the reason the other spots not pealing or flaking is because you got lucky
