Just look at the movie names. Matrix: Reloaded and Matrix: Revolution
The "Reloaded" comes from the fact that the Matrix is "reloading" in so far as this is the 6th time they have destroyed Zion and reset to "reloaded" the anomoly.
But the last movie is "Revolution"? Where is the Revolution? Men and machine are in a war there is no revolution there. The "Metriculated" episode in Animatrix I think fits in well and here's my reasoning...
1) In the first two movies we learn that no one, absolutely no one, in Zion thinks there is anything on the surface. Suddenly we are presented with a group of very well funded humans on the surface converting machines. If Zion in converting machines why are they doing it on a secret suface lab? Conclusion: The Humans on the suface are NOT part of Zion.
2) This fits well with the "Zion is just another layer of control and they (Neo and the bunch) are still in the Matrix" theory. Which is based upon the words of the architect, concerns about the abilty of Agent Smith to reprogram an organic mind and Neo's realisation that, "something's not right" before holding out his had and magicaly stopping a sentinel. I don't beleive Neo has supernatural powers to stop a real metal and plastic machine with the way of his hand but rather he finaly realised that they are still inside the Matrix.
3) In the trailer for Revolutions at the end of the credits seems very odd. First it paints a picture that the whole movie center's around a fight with Neo and Agent Smith(s) with just a ramdon scenes thrown in. Well I don't think a story this deep is going to come down to an old west style showdown. Secondly, a few of the scenes in the trailer are what appear to be massive formations of machines on the surface reading for battle. When I first saw that I kapt thinking, "WTF is an army of machines doing on the surface when there are only a few active humans to fight and they are all 4 miles below?".
4) Ying-Yang. The entire spiritual bent to the movies is not one of Triumphalism but rather of harmony. Take the talk with between Neo and the council leader where they are talking about the machines. Sure we can kill the machines by turning them off but then we would die. Men and machines are part of the same thing and while one may be dominant they still need each other and yet they are at war. IF the machines win it's eternal salvery for mankind but if we win it's death for the machines. That is not at all consistant with the spiritual feel of the movies, however man and machine joining forces and learning to live together...
So Neo is still in the Matrix and there are still humans on the surface who are now conviencing mahcines to fight on our side.
Of course... I could be 100% wrong
