Run the install for IE 6.0 and let it restore/reinstall itself:

What O/S are you running? It's possible you can do a repair install and then patch the O/S up to the latest level and that will fix things.
If that doesn't work then you should back up your data and wipe that sucker clean because something sounds royally hosed and you'll just continue to have headaches. If you have USB or Firewire invest in an external USB/Firewire drive, back up your important files, and reinstall the O/S doing a full format of the drive. I know it's extreme but it is guaranteed to work, and it's what I'd do in this case because instability pisses me off. I bought a Maxtor OneTouch external USB drive for this very purpose.
