For normal load levels and with good lubricant, trans wear is really minor. The real wear issue with engine braking is with the clutch, which comes from downshifting to maintain the level of engine braking. Clutch wear occurs only when the clutch is being engaged or disengaged, ie, with each shift. SO when you shift into neutral to baby the trans, you're putting more wear on the clutch than if you just left it in gear.
You might try just leaving the car in gear as you decel to a stop, then engaging the clutch once the rpms get low enough that the engine would bog were you to accelerate again. That won't cause any undue wear on the trans, will save a shift's worth of clutch wear each time, and will still give you the benefit of some "free" engine braking.
